This is indeed a FlashGot feature and hence "issue". FlashGot simply
integrates with DownThemAll! to make the downloads later on.
You should ask Giorgio.

(DownThemAll aside, as I know nothing of it) FlashGot Media displays what it finds "top down".
Top of the list (the first, & oldest) is first, followed by anything that follows.
Theoretically the bottommost entry is the one you want, but doesn't have to be as some intervening or later clips (or other detected media) could have been detected. Size may give you a clue too.
You could also change download managers (even to Built In) to see what they may download (compared to DownThemAll).
URL would be nice.

In the last week or so, with the latest release of Flashgot for FF3.6 (haven't tried it on FF4 yet), it looks like this is "fixed". I.e. it now works the way I want it to <G>. I had several tabs that all had media open on them, but the FGMedia icon just showed me the one that was open and playing in the tab I was on so I didn't have to guess which link to download. I haven't tried it on a single page with lots of links yet.
Maybe this is part of the "better integration with DTA" fix I recently saw in the change log.
