I've recently started a new profile, on my old profile everything was working perfectly, however I can't get flashgot/jdownloader integration to work in the new profile at all.

Can I see your FlashGot Options|Advanced|Show Log output?
Since JDownloder integration works by FlashGot sending a HTTP request to JDownloader on http://localhost:9666, maybe you're preventing JDownloader from listening on port 9666 with a personal firewall rule. Could you check this?
Furthermore, you need to launch JDownloader before opening Firefox at least once, in order to FlashGot detect it and behave normally from then on (i.e. launching JDownloader automatically if it's not running yet).

due to the black profile manager bug in minefield, i'm currently unable to test this, but will provide more information as soon as that's fixed and i'm able to switch profiles again.
