How Can I Whitelist Embedded Items?
I want the option "Apply these restrictions to whitelisted sites too" to NOT apply for two websites: Facebook and Startpage.com, but for everything else. How can I accomplish this?

Currently you can't do it permanently.
You can allow every embedding for a certain site using NoScript's Blocked Objects menu and selecting "Temporarily allow *@http://somesite.com", but this will last until the end of the browser session only.
A way for doing it permanently will be added in NoScript 2.x.

Is there any work around for the Facebook Chat feature, other then turning off applying this to all whitelisted sites?

As far as I can see, all you need to do is using Blocked Objects|Temporary allow *@0.channel21.facebook.com or something like that.
