It seems to be messing with probe script somehow even when everything is whitelisted.

What version of NoScript are you using?
Update to the development build & see if you still have a problem.
Worked for me without allowing anything.
It generated a download link which I used to successfully download the file (in MP4 format).
I used the sample link provided on the megavideodownloader webpage, http://www.megavideo.com/?v=IZ5T2YIS.
(I also did not follow a META redirection that NoScript had blocked - unless I happened to end up at the same place by clicking one of the links.)
