Environment:
Windows 7 SP1 x64, Firefox 36.0.1 NoScript 2.6.9.17.
Load a PDF using built-in Firefox PDF JS. for example this one:
http://www.education.gov.yk.ca/pdf/pdf-test.pdf
Everything is OK, for now.
While keeping the PDF loaded, open a new tab or a new window, it doesn't matter. You may browse to another website or not, it really doesn't matter. What you have to do to trigger the bug is to either whitelist or blacklist something. Doing both or doing multiple whitelists or blacklists won't change the outcome anymore.
When done return to the tab with the PDF and notice that the GUI functionality has been broken. There are several easy tests to try:
-open pages browser from left,
-go fullscreen,
-open more options menu,
-do page up, page down (doesn't work for document I linked, it's a single page PDF),
and so on. You'll notice that none of these actions are working anymore.

Re: NoScript breaks initially working PDF JS on Firefox
Created a fresh Firefox profile on which I only added NoScript. So this is not an inter - add-on or settings conflict related issue. It happens with everything set to defaults.

Re: NoScript breaks initially working PDF JS on Firefox
This works for me with ABE Rules .pdf in a completely fresh Firefox (36.0.1) profile with only NoScript latest development build...

Re: NoScript breaks initially working PDF JS on Firefox
barbaz, I tested the PDF you linked and is indeed unaffected. This is weird as the PDF I linked and other are affected.
It seams to be triggered by certain features that the PDF may use: internal scripts, images and possibly other stuff. The PDF you linked is only text and it only has font and background color customizations.

WFM even with the PDF you linked.
Maybe it's working for me because I test with the PCLinuxOS build of Firefox on PCLinuxOS.
Can someone with access to Windows + Firefox check this please?
