Hi,
so as you can see in the subject i'm using Firefox Portable and Free Download Manager portable and connect them with flashgot.
when i'm starting a download everything works fine, also when i'm starting a second download (without closing fdm portable). but when i'm starting a third download only the main window of fdm portable appears and i'm not able to start the download. i have to quit fdm, then everything works fine for two times again. the problem doesn't appear with a local installation of fdm, so i think it could be a problem of flashgot.

I suspect is rather a FDM specific problem.

I too am having problems. Here is the Flashgot log. Note: I changed all the download url to <download link here> to make it shorter and easier to understand.
Basically that's the 3 downloads wherein the last download failed to be queued in FDM (just displays the FDM window). I start a download with flashgot and it queues it in FDM, I start a second download and it queues in FDM but in the third download nothing happens....I have to exit fdm and try again to get it to queue but it still does it only twice. The 3rd time always fails.
I suspect that it has something to do with this:
"Recent post info found: [xpconnect wrapped (nsISupports, nsIHttpChannel, nsIUploadChannel, nsIRequest, nsIChannel, nsICachingChannel)], <download link here> VS <download link here>, true, true"
Notice that on the third try the recent post info was not logged. Maybe it is calling FDM.exe(that's why the window appears) but not able to send the [URL] as an argument

As far as I know, FDM portable adds the necessary info to the Windows registry on startup, so that you don't need a custom entry but you can use the default FDM FlashGot definition.
