At this moment: your first click on CUSTOM tab COPIES your current setting to CUSTOM>"ANY SITE".
And then you need to select your desired site from drop-down menu to set your contextual settings.

So, the answer to you r question, "What should I do if I want allow twitter.com scripts only on Twitter?", is:

While on twitter.com enter NoScript popup and click:
A) twitter.com -> UNTRUSTED
and then click on:
B) twitter.com -> CUSTOM

These two clicks (A and B together) will copy your UNTRUSTED setting to twitter.com -> CUSTOM on "ANY SITE".

Now change "ANY SITE" to "twitter.com" and select your desired settings for twitter.com which will work only on twitter.com.
On any other site twitter.com will use "ANY SITE" settings which were set to UNTRUSTED by A and B clicks.

I hope my guide solves your problem.

BTW: Please update your NoScript to at least version 11.3.3rc2 to skip the problem I had.

Thanks Uset72. I wouldn't expect that this was so clear and easy.
I will try this in forthcoming days/weeks when I have enough spare time.
