This bug is not specific to the therube, I am experiencing the same problem. I can also confirm that the change was recent.

Please create a clean profile from scratch. Install only NoScript latest development build, leaving all the defaults.
Does the problem still exist?
If not, what if you then import your NS settings into the clean profile using the Import and Export buttons *on the very bottom* of NS Options?
If that still doesn't reproduce the problem, NoScript is not the culprit... try Standard Diagnostic (leaving NS enabled) to isolate and correct the real cause.

I have been trying to isolate the problem for a while now and still don't have it pinned down but it appears to be caused by some interaction between NoScript and the extensions.autoDisableScopes setting.

Were you using the -purgecaches command-line switch when restarting Firefox during troubleshooting prefs.js? That can help get rid of consistency issues if the troubleshooting results are unclear.
