NoScript 1.9.5 And Firefox 3.5.1 [xubuntu]
I am having a similar problem but only on xubuntu 9.04. Clean install of Firefox 3.5.1 (new profile and all). Running 1.9.6. I dual boot this machine and on Vista everything runs just fine. Whitelisting a site doesn't change behavior. No other extensions and default theme. I wasn't sure whether or not to start a new thread or not so please excuse me if I should. I've tried all of the suggestions I could find and nothing works. BTW, this just started after the last noscript update.

could you try upgrading to 1.9.6.2 and using NoScript Options|Reset (possibly after exporting your configuration or whitelist)?

Edit: Of course follow Giorgio's suggestion first.
First update to the current most recent version of NoScript
, 1.9.6.2 available at http://noscript.net/getit. If that doesn't solve your problem, then try these steps, in order, until NoScript is working right again.
1) The NoScript settings became messed up somehow. Reset the NoScript Options by pressing Reset at the bottom of the Options dialog. Export your whitelist before doing that if you've added any trusted or untrusted sites you'd like to restore after NoScript is working again.
2) The extensions database is corrupted. Exit Firefox, delete the files mentioned here in this linked article, restart Firefox. Uncorrupted versions of the files will be automatically regenerated. Corrupt_extension_files
3) There might be an extension conflict. Use the Add-ons manager to temporarily disable any other Firefox extensions you have installed, except for NoScript.
4) Perform a Standard Diagnostic. If NoScript isn't working by the time you get to the "Create a new profile" step, a new profile with no other extensions besides NoScript should work right.
