I noticed when I upgraded to 2.6.8.40 that my pinned tabs will usually disappear when starting or rebooting Windows. Sometimes the tabs get corrupted and the homepage for example will take over one of the pinned tabs. I reverted to 2.6.8.39 and tested, and the problem goes away. I remember this happening several months ago and was solved when a new version of NoScript came out.

Does that also happen in a clean profile with only NoScript latest development build installed and all the default settings?
What if you then import only your NoScript settings from your main profile? (use import/export buttons on the very bottom of NS Options)
If the issue is gone in both cases, this is likely not a NoScript issue, you'll probably need to do Standard Diagnostic on your main profile.
