FlashGot (current & beta) & JDownloader/JDownloader 2 no save dialog. Selected links in Firefox go straight to the linkgrabber window in JDownloader. Selected links in, for example, curl go to FlashGot save dialog. Firefox has the "Always ask me where to save files" selected. Not sure if this is a Firefox, FlashGot, or JDownloader problem.
This has worked in the past, so something I have done messed it up. I'm trying to find out how to fix it.

It works for me with latest development build (1.5.5.93rc3), both on Firefox stable (25) and Nightly (27).
Does it work for you on a clean profile with just FG installed?
Does the error console (ctrl+shift+J) show anything weird?
Does the FG log?

It happened as well with a fresh profile with just FG installed. The console showed nothing. The log shows the following when selecting the current link to download Tails on the Distrowatch.com site:

Again, no dialog popped up in FlashGot asking where to save file. JDownloader2 had the link pop up in the LinkGrabber tag (and I have "watch clipboard" in JDownloader2 disabled, and Firefox is set to always ask where to save files.

Meanwhile, I found a workaround. I still had JDownloader installed. I moved the .jdownloader directory to .jdownloader-old, and moved the jd2 directory to .jdownloader. Then set FlashGot to JDownloader (which I had previously set to the JDownloader script in the jd2 directory). I wasn't sure if the jdownloader script in the /usr/bin directory would work -- but it seems to.

Upon restarting Firefox, FlashGot options no longer had JDownloader highlighted (to which I had set JDownloader 2) and defaulted back to curl. I tried setting JDownloader 2 to /usr/bin/jdownloader, ~/.jdownloader/JDownloader, and ~/.jdownloader/JDownloader.jar -- still the same problem with no dialog, entries appearing in linkgrabber (which is turned off).
So the problem is back.

The problem solved itself. I with I knew why it didn't work, before.
