Adding a TLD to NoScript's permanent whitelist doesn't work as expected: e.g., when I add edu, JavaScript is still not allowed on www.mit.edu.
Neither do TLDs work in the permanent blacklist: e.g., when I add mil, www.af.mil isn't marked as untrusted. Any idea how to fix this?

Don't do it. NoScript doesn't support whitelisting TLDs, and there is no point. You may as well just enable scripts globally.
