In Firefox, I have all 3 boxes cleared in Tools | Options | Advanced | Update, so I should not be seeing update notifications about Firefox, Extensions, or Search Engines. And I have:
extensions.update.autoUpdateEnabled;false
extensions.update.enabled;false
How do I disable FlashGot notifications.

No idea, FlashGot does not manage updates on its own, it delegates to Firefox like any other extension from AMO (and there's been no update for 20 days now, BTW).
Are you seeing any other extension being updated?
Are you sure the pending update has not being downloaded before you cleared the checkboxes?

I was pointing you to the FAQ because of the suggested method to turn off updates selectively for FlashGot.
One last attempt:
extensions.update.notifyUser -> false
(my suspect is that the preferences you turned off prevent automatic updates, but not notifications).
If this fails too, you should file a bug at http://bugzilla.mozilla.com, product Toolkit, component Add-ons Manager.

I already have
extensions.update.notifyUser;false
But, I've decided to allow update notifications.
