I've had NoScript installed since Firefox 3x. With every upgrade, it either works or it is also updated. Today Firefox upgraded to version 7. It gave me a notice that my Java console is not compatible and disabled it. It said nothing about NoScript, and it's completely and totally gone. It's not in my Add-Ons list at all. What happened? Should I just download a fresh version and install or is it hiding somewhere?

Maybe it's an addon manager corruption, not the first case if I remember correctly and I believe there are some threads on this here on the forums.
You could go into the extension directory in your profile folder (the default extension location) and see if there is an folder or xpi file called {73a6fe31-595d-460b-a920-fcc0f8843232}.
A quick way to access your profile folder just by clicks is through Help → Troubleshooting Information → there the Open Containing Folder button next to Profile Directory.
In case of an extension manager corruption (e.g. NoScript is there but not detected) you might want to follow the following steps: http://kb.mozillazine.org/Firefox_:_Iss ... sion_files
Maybe simply re-installing NoScript would be also a solution, I have no idea, the settings would normally be preserved (if you want to play safe you could back-up "prefs.js" in the profile folder).

Unfortunately it's a known Firefox bug which is likely killing half of NoScript's user base.
Just reinstall NoScript and everything will be fine.

Bug 680802 - Upgrade Firefox when there is an add-on update waiting to be installed uninstalls the add-on

And they're going to do a point release with this fix included, so FF/TB 7.0.1 & SeaMonkey 2.4.1.
