Yes it does.

There have been 2 changes, one on Rapidshare's side (they switched from a straightforward POST implementation to a convoluted AJAX one) and one in FlashGot to counter-react: now FlashGot tries to "wait" and "retry" on behalf of the free user.
This means that the first link you try to download in a day gets to your download manager in 30 seconds on average, while the following may be deferred of 15 minutes or more, and cannot be downloaded while another RS download is running anyway, but once you grab them with FlashGot they will be taken care of automatically at least until you close the browser.
The only users who may have disadvantages of this new setup are JDownloader's ones, because JDownloader has its own mechanism to "wait & retry".
However, you can entirely skip FlashGot's preprocessing by saying "No" to the prompt, and if this is your ultimate choice (as it will probably be for Pro & JDownloader users), unchecking the "Always ask..." checkbox.
