If I add site as trusted the default trusted has all boxes enabled but not script. If site is trusted why is that not allowed by default? Is there a reason script is treated different than other boxes which are enabled?
For custom site what is ANY SITE for Enable these capabilities when top page matches? If it is custom site doesn't it mean to use those permissions for that site only?
In per site permissions I have to click Match HTTPS content for all sites I added. Can that be the default? I don't want to make a site trusted if it isn't HTTPS.

"top page" = the URL shown in the browser's address bar. If you had contextual permissions set, that drop-down would also list your contextual permissions, where you could select which one to view/edit.
