What am I missing?
It used to be as simple as setting "sitex" to untrusted. Now if I want to do that, I get a warning that setting site permissions permanently can leak site information. Damned if I do, and damned if I don't? Is that what this is? I generally steer clear of warnings like that, but cannot forbid certain known sites unless I do. Wasn't always this way, so what is my best and safest option?

Warning only appears in Private Windows.
Default (I believe, ?) is to not save permanent permissions in Private Windows.
If you set it to, the warning appears, to make you aware.

Ignore the warning, enable setting permanent permissions in incognito/private tabs, and get back to enjoying NoScript being as simple as setting "sitex" to untrusted. That feature is there because of Tor browser users, which you appear not to be.
*Always* check the changelogs BEFORE updating that important software!
