When noscript is installed and a domain is whitelisted, the alfresco upload tool does not work. The alfresco developers say that noscript is possibly still munging the javascript. I can confirm that if you uninstall noscript the upload tool works again.
If someone needs a box with alfresco on it to test this I'd be happy to volunteer up some gear.

BTW, do you get any message apparently related to NoScript in Tools|Error Console when this issue happens?

I use Alfresco - Version :Labs - v3.0.0 (Stable 1526) and just uploaded an excel file with NoScript running - no issues.
It could be some other extension in addition. Pl. try temporarily uninstalling other extensions and that will confirm.
