I assume it's something to do with removing a site from the whitelist messes everything up.

yeah I have this happening as well with NS 2.9.5rc33
I manually backed up both my whitelist and noscript settings prior to upgrading, and, regardless of what I import, it doesn't take effect however it shows that the sites are whitelisted. as soon as I remove one site and re-add it scripts work for that page, but the entire whitelist is purged and only the one site I manually re-added is in it as well as the defaults but all the other whitelisted sites from import are gone. curiously this only happens with the whitelist, the untrusted list retains its data.
I suppose I'll try to edit the import file and see if maybe there is some kind of weird conflict, else perhaps I'll try to import it through prefs.js to see if I can make it function.
edit: if I import the settings file that I exported from the stable non-RC build, with e10s disabled, it functions normally. but if e10s is enabled at the time of importing the settings, the whitelist does not take effect, it does what I mentioned originally. after that I can enable e10s and it seems to work like normal. though perhaps I should try to delete and re-add a few sites to see if it breaks again.
