Okay re-reading the Mozilla page I hadn't clicked the new FF little blue plugin icon in the location bar to enable the plugin for the domain!
It's all working fine now, with Java 7 U9 on FF 16.0.1

I think its more likely its some interaction with this: https://wiki.mozilla.org/Opt-in_activation_for_plugins I reverted to Java v6 u33 and same deal on FF16.0.1 I have to _forbid_ the whitelisted domain, or choose "Apply these erstrictions to whitelisted sites too" to get the NoScript ic...

[UNRELATED - CTP] Some java plugin oddness
It looks like Java v7 u09 fails at http://www.java.com/en/download/testjava.jsp with NoScript in Firefox 16.0.1 on Win7 until I _forbid_ java.com as a domain in the NoScript options (Java is forbidden in the 'Embeddings' tab, as usual)

Just a quick follow-up: This looks to be resolved for me with latest releases:
MacOS X 10.6.8, Firefox 5.0, Firebug 1.7.3, NoScript 2.1.1.2

Also seen on MacOSX 10.6.7, Firefox 4.0.1, NoScript 2.1.0.5, Firebug 1.7.1 visiting various sites, including http://www.nature.com Disabling Noscript got Firebug working again for me. dunno if this is useful: Switching NoScript to block the site got me: Firebug cannot find firebug-CommandLineAttache...
